Hey Sarah, I super highly recommend looking for a vacation rental on vrbo.com. I have had incredibly great luck with that site and it's credible as heck. ESPECIALLY in Rip-Off city NYC!
I went for a cheap option for the first half of my last trip there and stayed at Chelsea International Hostel. It's very basic (private rooms are a bed, sink, cupboard and that's IT!) but good central location, not too far from subway, cheap & has common areas with TV, kitchen etc. I love that city!!

When are you coming?
Yes!! I just went for a five day trip in July.
I stayed at the YMCA near Central Park--Safe and a great price--check out their website!
I had the deluxe bunk bed suite!
